I had this same issue in one of my baths. I ripped down 2x4's to the dimensions I needed and screwed them to the original floor 8" on center. Then laid 9/16" plywood on that with screws long enough to go through the plywood and the spacers and into the original floor. Then topped with cement board and tile. Still holding up well 12 years later. I used 9/16" plywood because I could only raise the floor a certain amount because of a doorway. 3/4 would be better if you can fit it. Then you can also put your spacers further apart.
