Use a wire brush, either a power one in a drill or angle grinder or a hand held one. If the rust is too thick to scrub off with a wire brush then those rotors are scrap and should not be used at all. It isn't necessary that they be bright and polished shiny (like new ones), rotors normally have a little bit of rust on them anytime the car sits parked for more than a day or so. It mostly gets wiped right off the first time you hit the brakes but deep, pitting rust will cause uneven wear on the pads and rotors and reduces their stopping power in use.
