I'm guessing that many of the air leakage problems can be solved with caulk and spray foam, but if you have completely uninsulated wall sections, that is another matter. An energy audit should reveal that.
One other thing - it is good practice to completely avoid putting plumbing in exterior walls. Might not be as big a deal in NJ, but up here, you are asking for frozen pipes if anything is done wrong. You are correct that electrical and plumbing can disrupt insulation if done wrong (usually insulation comes after, but sometimes things get modified).
