I have a '95 Aero with the HK unit and I have no trouble with CD-R's as long as I use high-quality disks. For about two years I've settled on Verbatim (either Data-Life or Valu-Life) for all my data and music burning.
I don't think the burner brand would matter if it was working properly, though a unit with a faulty or dirty laser lens would affect the output CD. I use a Plextor PX-W1210S (SCSI) burner and never have trouble burning anything. If you can burn without software-generated errors your problem is likely not with the burner.
When first experimenting with CD-R's I did have trouble with music CD-R's played on older CD players, like our HK units. At first I was using Memorex, Maxell, and a few other brands, none of which played well on older players. Newer players are better equipped for playing CD-R's. For the past two or three years I've used only Mitsui and Verbatim, both with excellent results, and for the past two years have settled on the latter mostly because they're available at Sam's Club at a very good price. Currently I think they run about $20/100 (in spindles) for the Verbatim Data-Life. Now I use nothing else.
I would first clean the laser lens of your player and switch to a high-quality CD-R. Keep in mind that the lenses of these players do go bad in time, as I'm on my second HK CD unit now. When the lenses fail you will experience what you are describing, just as my first unit did, the problems getting worse as the CD plays toward the end of the selection list. If you have access to a known good-working unit try your CD-R on it for comparison. Frankly, I'd bet on a bad CD player, not the burner or media.
I also installed a Clarion CD changer in the trunk and it works great. A switch device obtainable from Saab will allow use of your single-CD player as well by simply toggling the selector switch on the head unit. If interested I could look up the part number for the switch. The changer (only C-bus six-disk changers will work properly) can be purchased at a number of mail-order dealers, including Crutchfield where I got mine. The 12-disk changers may work, but only the first six disks can be accessed through the six-button head unit.
