A couple things...
First, the transponder function and the remote function are separate functions. In 1998-2000 you got a key with the transponder, and then a "banana" remote. If you have the all-in-one key with the big head and three buttons, they are still separate functions. The battery for the remote dying should in no way prevent you from operating the car, you just have to open and close the doors with the key.
The transponder is powered by the CAR, not the battery (that big escutcheon surrounding your key contains the antenna assembly that both powers and reads the transponder).
Second, ALL REMOTES AND TRANSPONDERS that you want to use with your car must be mated to the car using the Saab Tech 2 Scan tool, and always at the same time. Regardless of whether it is cut to fit, if the transponder is not matched to the car, you won't get it to start. The 1998-2005 9-5 support up to 4 remotes and 4 transponders.
Third, yes, the car should work with the transponder next to the ignition with the correct cut key inserted. But a blank, or cut for the wrong car key will not turn the cylinder.
What I would recommend you do:
1) get the remote battery replaced at your Saab dealer or independent. The battery replacement isn't hard, but people have been known to trash their key trying to get the thing open. If the dealer does that, then you get a new, free, key.
2) purchase at LEAST one, preferably more (up to a total of 4) CUT remote style (2001-) keys from the Saab dealer (or via your indie).
3) Hunt around on eBay for used keys, and grab up enough to populate all your new keys with remotes. Then have new batteries installed in all of them, and have them all mated to the car with Tech 2.
When I bought my 2002 Arc earlier this year, it came with one remote key, and one set of banana remote and transponder key. I had my indie order me two more cut remote keys (about $60 each), and I poked around on eBay till I found a used key with remote. Took all of it to my indie, and he installed new batteries, and programmed the three working key/remote sets. I still have one remote key, cut for the car, that I need a remote for.
The penalty for losing all the keys on one of these cars, and having the car immobilized is a new TWICE module, at a cost up to $2000, some say.
