We have owned two manual 9-5's (03 Linear and 05 Aero) and our current 09 SC, which has the 5 speed auto (it's all that was available at the time). The automatic is a good transmission. I was afraid that it might "hunt" for gears when using cruise control on the interstate, but it doesn't. It shifts smoothly, and the sport setting brightens things up somewhat. To me, the manual mode and paddle shifters are silly.
That being said, my wife and I prefer the manual. The clutch was not heavy or stiff at all, and I never found the linkage "rubbery" as others have stated. It's not as short and crisp as our Porsche Boxster, but worked very well and was a joy to use. The two manual 9-5's also got significantly better fuel mileage than our auto, around town and on the highway. I hope to be able to have a manual in our next Saab, and hope that Saab continues to make that an option for those of us who prefer it.
In the interest of full disclosure, we don't have any traffic here in North Dakota, so if "driving" means lots of stop and go stuff, then the auto might be worth considering
