I hear this repeated again and again here and I'm not sure why? I wonder if there are differences for different years or perhaps people are remembering wrong? I set the konis next to the oem shocks off our 2004 Arc, and it is the lower clip, not the upper clip that aligns the spring the same as OEM for that car on the Sports I bought... after reading this a bunch more times here, I went out and measured on the car and that confirmed what I had observed before... I wish I had taken a picture... measurement is from the centerline of the lower bolt to the upper edge of the perch on which the spring rests.
My advice is to compare with the one you are taking off in case there is variation from year to year etc, but from what I observed, I would say: use the upper clip if you need to raise the back end that much (2cm?) to fix ride height (perhaps with additional spacers if need be). Use the lower clip to match oem, or with smaller spacers if ride height delta falls between the 2 clip heights... I am actually on the lower perch with one of the thinner genuine saab spacers (1cm?) iirc (with wagon springs in a sedan)... but many other cars might need more than 2cm anyway...
