When you replaced the TCM, was it new or used? Did you follow the programming protocol per WIS to ensure it is properly programmed to the car? Last fall, in my 2003, I had a P0748 (IIRC) code thrown; transmission in limp home mode, hard shifting etc. When code was triggered, there was a noticeable ‘clunk’ and the transmission went into limp home, meaning it would only move forward starting in third gear. That mean revving the engine very high to get forward motion, then as car accelerated it worked better., although still hard shifts above 3rd. When it cooled off and I cleared the code thrown it tended to behave better for a varying time (sometimes minutes, sometimes days).
Research ion this and other sites pointed to the TCM, my Indy confirmed by running the diagnostics for that code per WIS. Replaced with a new TCM that my Indy programmed with Tech II and car shifts and runs better than new. (Also did a fluid exchange). At the time, a new TCM was not much more than used, and I would have had him wipe and reprogram the used anyway to ensure a clean install.
Are you getting any codes now? How does the fluid smell? I doubt a fluid leak would cause what you are seeing unless the fluid was now very low.
