Yes, rebuilding a unit with shims "as original" is made possible by the fact that modern bearings are made so precisely. I still think that you need a more accurate reading, or there is just a ton of axial play due to very bad pinion bearings (just go ahead and take it all apart, the current measurement doesn't matter). It can't hurt to check the pinion offset after reassembly, just replace the housing to case shims as they were. Once you know that it's right put some medium strength Loctite on the four housing to case bolts.
Be sure that you understand how to preload the pinion bearings properly. You need a tool to hold the shaft in a large, secure vice and a big, long wrench that fits the nut. There are various techniques for measuring the pinion preload and you should read up on those first, it's pretty critical for long bearing life. You should have high strength Loctite on the big nut as you crank it down (collapsing the crush sleeve and preloading the bearings) so you have to get it right before the Loctite sets (about 1-2 minutes). You tighten a little - then check, tighten a little - then check, etc. until it's right. You must not back it off. Experience is very valuable and you might consider getting help from a Saab tech. who's done these.
After a final drive has "run in" especially with anything beyond about 2000 miles it's best not to change the set up (shims) but, like I said, replacing the bearings really shouldn't change the set up (significantly).
