Question Regarding Floor Damage and Carpet Replacement

So I'm in the process of sourcing the leak that's been soaking the driver's side front carpet in my '87 SPG. I removed the carpet and heres what I found:
In the area where the driver's right foot rests, the moisture has rotted straight through whatever coating was on the actual floor board, in addition to the under-padding and carpeting (see picture below, and also link for additional photos).
So, I have 2 questions:
1. What can I do to repair/re-coat this area of damage as well as the few other under-carpet areas that are just starting to show some surface rust?
2. What is the deal with that white material underneath the center console (see picture)? It still has some sort of clear wrapper on it?
