Todd, upon removal of the carpet I saw that the shifter shaft boot was severely torn (see most recent pic towards top of threads). Judging by the pattern of rust, it appears that water was definitely getting in through here. However, I think this was only happening every once in a while, or verrry slowly allowing moisture in.
However, I also found a leak at a hole in the firewall behind the fusebox. Basically, if you move all those wires out of the way, there's a factory cut hole where a large black (vacuum?) hose goes through. I think there was at some point a rubber grommet or something to seal this hold, but now it's a large hole where water drips down into. Even from pouring one bucket of water onto the windshield I could see some drips coming in from just behind the knee bolster, right onto the area where the hood release is. The rust pattern also supports the idea that this was a major source of the water.
I will be doing a final garden hose test with a buddy today, to make sure there aren't any other leaks before moving on with restoration. Best of luck!
