I'd leave the added wiring intact. But, I would go through and make sure that there is really solid connections, that have the capacity to transfer the intense electrical load coming from the fans.
I usually take a pair of fans over to my electrical repair facility, and have them do a current draw on them to see if the are operating properly. It's possible even a new fan has a glitch that makes it try to yank a high load on startup.
Once you know for certain that is the case ( correct current draw from te fans ), then add a really stout ground wire from the alternator to the engine block. Not like the pussy size that is the stock one. Put a wire that when you hold it, you know it's a wire and then make good mechanical connections between the alternator and block.
You can also go really nuts and put a 9000 115 amp alternator in. Having a badass battery helps too, but NONE of that matters if the large supply line cables are weak from age. All of that will help the engine run better in terms of a really clean signal to the injectors and other electrical components. All the sudden your windows work like new......SO...that is the key -- if your window work better after all that, then your whole system becomes the beneficiary.
