First thing to do is to take all of the inspection plates and rear differential cover off and see if you can see any obvious damage (broken teeth, etc). If anything is obviously broken, you are either going to need a $2000 rebuild, or a $500 used transmission (depending on your long term goals for the car).
A transmission swap is not as hard as it may appear. You just need a place where you can do it and about 40 hours. You'd need to rent, buy or borrow a "cherry picker" to pull the engine for a swap.
Your clutch mechanism seems to be working fine, But id also remove the clutch cover and shoot a picture. Post all of the pics here and maybe we can help diagnose further.
It would also be helpful if you can provide any info on where the sound is coming from (if you can tell): does it sound like it is coming from the front or the rear of the transmission. Does it make this noise in every gear? If so, there's a small chance that it could be the part of the chain drive. That is about the only part of the transmission that can be worked on with the transmission in the car. It sounds to me, a lot like chain slap. I suppose you could have bad tensioner on the three chains that take power from the engine to the transmission.
Lastly, where are you located? You might want to check the Buddy list and see if any of us are nearby and can lend you a hand in figuring this out.
