No way the crank is hitting anything in there. The bore and stroke of the B engine is identical to that of the H engine. The only way to tell the cranks apart - if you have them loose - is to look at the snout. The H engine's will be a little longer.
As for the front cover on the drop chain on the box, well, It's certainly possible there are differences. Just be careful people aren't telling you 4-speed vs 5-speed manual tales! There IS an issue there, with a half-moon shape that's different between those covers, and to install a 5 speed in a 99, you NEED the 99 front cover.
I don't have my 99 parts guides with me, so I can't say, but I'd wager a dollar that if the gaskets match up, you can swap the covers. Though the EPC does show that the 900 box has the return line from the trans cooler plumbed into the cover (see pic).
Problem is, for the 900, half of the motor mount assembly is cast into the cover. On the 99, it may be like the 5-speeds, where the whole mount is cast into the cover.
