I had the balance chain cut and removed at the same time as the oil sump/screen cleaned. This was on a 1996 SE turbo. No need to remove the balance shafts or any other parts, or the timing cover, just the oil sump and the chain is cut from below and pulled out. The balance chain tensioner, shafts, sprockets, and guide stay in place. 10K miles later, and engine is running just fine.
The rod bearings were also shot, and both rod and main bearings were replaced, so I hope the dealership inspected at least one of each, (rod and main).
If not, and I would call and ask to speak to the mechanic, not the service mananger to confirm, I would have that done when the bottom of the engine is apart. In other words, if the balance shaft bearings died of oil starvation, the engine bearings may be in the same shape. Good luck.
