If you're going from a 9000, stick with the 9-5 wagon. The 9-5 wagon doesn't give away as much cargo space as the 9-3.
What was that? Yes, in many cases, you can fit more in a 9000 than a 9-5 wagon. The wagon has the extra height out by the tailgate, but the 9000 is actually wider inside. My wife, who is an expert at packing, has done careful measurements and finds the 9-5 gives up cargo space to the 9000. Except for the rare wide/tall square box, where you'd need height going all the way back, the 9000 wins.
Given that, the 9-3 is smaller than the 9-5, and therefore smaller than the 9000.
I haven't driven the 9-3 combi, but it is such a different body than the past 9-3, I don't think you can transfer 9-3 hatch or sedan issues to it. As always, I recommend driving it. You'd be surprised about what bothers one person to the point of insanity is a non-issue for others. We were looking at early century (~2001) 9-3s, and the hump under the steering column was a deal breaker for my wife, because it kept hitting her knee.
The 9-3 combi looks like a nice package, and smaller is going to be more fuel efficient and more tossable. But if you use your 9000 as a hauler, and you want the same capability in your newer car, get the 9-5.
The other advantage of the 9-5 wagon is that it has a rigid cargo cover, just like the 9000. I hate the window-shades - they are there just to keep the bad guys from looking in. A rigid cover provides sound insulation, will do a better job of keeping objects from flying in a crash, and is a great staging area while loading cargo.
