Honda Civic, new engine block, electrical issues, help!

The Honda forum has not been helpful so I am turning to your collective wisdom. Car: 2007 Civic EX Sedan, AT, everything stock and well maintained, dealer installed remote starter and fogs. Owned since new, 76K.
Three weeks ago the engine block was replaced under a Honda tech bulletin due to a manufacturing defect.
Yesterday the battery idiot light came on and about a mile later the engine died, conveniently in the driveway. The car would not restart. A little while later it restarted, when the headlights were turned on the engine died. It restarted awhile later, battery light shut off, then came back on and the engine died. It was jumped and ran off the other car for awhile and then disconnected, at which point the battery light was off and the car idled for about 20 minutes. When it was backed up it died.
Car was flatbedded 32 miles back to the dealer this morning. They jumped it, let it run for awhile, and said it is fine. Alternator was tested and working properly. Battery is 6 months old. It remains at the dealer.
There have been a few other electrical issues that happened when the block was replaced, they are probably unrelated. The left rear door lock actuator was replaced and it caused the right rear lock to fail (they denied it but fixed it for free). Also the DRL's have worked intermittently since the block was replaced.
