...big pinion bearing, earlier-style gears/synchros. In my circle of die-hard 900 drivers, we've had several '88/down pinion bearings go and lock up the gearbox (real fun on the highway...), one '91/up box drop 4th gear (quite common, my indie tells me), and another '91/up box die in a most interesting fashion in which multiple gears were selected simultaneously, even in neutral.
The '91/up boxes feel *much* nicer to shift, but IMO isn't worth the increased failure rate. When sourcing used boxes, an '89 N/A is my fav as it will have been subjected to less torture than a turbo box, has the big pinion bearing, and still has a drain plug unlike the '90 boxes.
