We recently bought a new 9-5 Linear sedan with a manual transmission. I wanted a manual, and would have preferred a 9-5 wagon, but, as you are finding out, wagons with stick shifts are very hard to find. While the dealer was getting our car ready for delivery, we drove a new 9-5 Arc sedan with the paddle shift automatic. It was ok, but no substitute for a real manual transmission. I guess for folks who have to "drive" in bumper to bumper traffic regularly (been there, done that) an automatic is easier, but I'll take a good stick shift any day.
Don't believe what the magazines say about the Saab manual transmission being "rubbery." I have no idea what they are talking about. Ours has excellent shift quality. Very smooth clutch and precise lever throws. I't a joy to drive.
