rebuilt transmission, car not moving, shifter alignment issues

Hey guys, I'm still working on getting my car moving. I put in the rebuilt transmission from Ericsson Industries that I've had in storage for a few years. Last week I tried driving it for the first time, but I aligned the shifter linkage incorrectly. I had the transmission in neutral, with the 5mm hex key in the shifter housing alignment hole. After reading the manual more closely, I should have had the transmission in third gear. Today I re-clamped the shifter linkage with the transmission in third gear. Now I can definitely feel the transmission "click" into first, second, third, and reverse (didn't try fourth or fifth). So, this is an improvement from last week. However when I start the car and put it in gear, nothing happens (just like when I had the shifter aligned to neutral). In first gear, after I let the clutch out, the engine bogs very slightly, but the car does not move at all. If I put the car in second or third, there is no engine bogging at all. No movement. If I put it in reverse, there is a slight gear grinding sound (I only did this for about a second or two).
Do I need to use the "shift rod alignment tool" that the manual mentions (picture from Bentley manual attached)? I thought this wasn't 100% required. Please let me know if anyone has some advice, I'm out of ideas.
Thanks,
Rob
