What I am planning is to do the brakes and alternator myself. I don't know how I'm going to get it home to do that, but I'll figure it out. The leaks can then come next. Your labor times are very much in line with theirs, but they insist that they need to be able to warranty the work, hence a new alternator for $280. Can't justify a $650 alternator job if doing it myself is feasible.
One question about that - I've read your instructions and several other sets regarding alternator R&R, and I see that removal of the serpentine belt is required. I do not have any facilities to produce the special belt tensioner tool. Is it absolutely crucial?
As far as the ECU thing - I'm not really that worried about it, since the car has sufficient power. I'm holding off because I don't want to shorten transmission life per their suggestion. It's definitely the ECU - I have several BPCs that check out electrically, none provide full boost - long story, but I have a pair of 94 CSE non-TCS ECUs that I'll use to double-check one day, but that's low priority.
