This is just my opinion, but...
If it is just the exhaust, and they did not touch anything else, then it's unlikely to damage anything else.
I don't know tons about the exhaust on non-turbo 99s. It does seem odd to me that a 900 exhaust would cause such a dramatic effect, but it could simply be that I am not well informed. My understanding is that if it's a larger diameter system than the original, low RPM performance could suffer, but higher RPM performance would not.
If it's a 1979, it should have an oxygen sensor in the exhaust manifold or the downpipe...did replace all the way to the manifold? If so, check on the O2 sensor - if they disconnected it and did not plug it back in properly, it wouldn't work too well. Or if they damaged it, or accidentally sheared off the wire...
I would look for other K-jet related issues before thinking it's the exhaust (although someone else here may know better)
That said, they should have told you if they didn't put the right parts on the car...
