It's a free market. You don't have to buy gasoline refined by that company if you don't want them to profit. You could buy gas refined by Valero, or by some other refiner.
Of course Valero makes a profit, too. Everybody who produces something has to make a profit, otherwise they would have no reason to keep producing it. (Except GM. They just go year after year generating losses, living off the asset base created by an earlier generation, and eroding their shareholders' equity. But I digress.)
You know who makes the most obscene profit from gasoline? Yup, the US Govt. Think about it.
