Besides the costs already detailed, don't forget plates and insurance.
Good tires are pretty expensive, but a smaller bike does better there.
I probably don't save a dime with my bike (1998 VFR800), but I didn't spend $1k on gear, probably closer to $2k. "Sticky" rear tires only last me about 9k miles, fronts can go longer, but I always replace both at same time. Some guys burn through tires in significantly less time. My work commute is approx. 35 miles round-trip, my Aero SC gets close to 30 mpg for that trip, the bike might get upper 40's. Minimal gas savings, probably not offset by bike costs.
My motorcycling is primarily for enjoyment.
I'll second a SV650. They've been around for some time, plenty of suspension and performance mod's available, small and light enough for a beginner, but not something you'll outgrow soon (maybe not at all).
But, as Norm95 noted, a little small for long highway, which must be your commute. Still, plenty of guys can ride that far regularly.
Your commute distance lends itself for actually saving some with an economical bike, but that same distance makes a less-economical bike more attractive.
Another good beginner bike that you won't soon outgrow might be a Kawasaki EX500.
Where are you located, what % of annual commute might be on bike.
