Most likely not a deep background security check -- that would be something the DoE would do if you were going to work at Lawrence Livermore or Savannah River, for example. Ditto for DoD clearances for anything involving anything nuclear. The Feds get fairly anal about who has access to nuclear-related materials for obvious reasons.
Most likely it involves nothing more than an in-depth credit check and a run of all police agencies in the US (FBI, state and local and maybe even Canada), and a check of your military records if that applies.
Do not lie on any forms you fill out. Even on something as lame as a college GPA. If you do and are caught, immediate dismissal is a typical result.
If you have to eventually get a DoE clearance, file for the investigation package afterwards under the Freedom of Information Act. You'd be surprised what's in there (e.g., glaring mistakes, comments from neighbors, etc.). You then have the opportunity to challenge and correct any errors.
