To answer some of your questions in order
I believe '04 was the year that they straightened out the whole PCV mess. Older engines (my '01 has 185k km now) need to have the PCV updated and the oil pan dropped for cleaning/inspection. The engine is not as rugged as 9k unit, it's been modified for better gas mileage, but they still last a long time if they aren't sludged.
It's all been good with the 9-5. The seats of course don't match up to the 9k Aero. The Aero suspension on 9-5 is softer than 9k Aero. It's quieter and rides better.
Manual trans seems rare, other than a lot of '04+ 220hp Arc models seem to get manuals around here. There's a nice looking, very low mile '05 Arc manual wagon here in town (see link). Converted to US that's $12,800 and 42k miles.
Apparently the manual is "OK" but not great (I guess much like the 9k manual, you had to shift pretty deliberately). The 9k auto was a time bomb, the 9-5 auto is wonderful in 4spd (99-01) or 5spd (02+) although the 5spd auto seems to have more issues.
Better storage in 9-5 (more pockets & compartments). Cupholders still junk.
Seems screwed together better than 9k but materials are not the same quality. 9-5 Easier to work on I think if you're into DIY. Much cheaper BPC valves ;-)
I'm 6'3" and my son is 6'. He just has room to sit behind me.
9-5 gets tilt/telescope steering rather than just telescope.
9-5 has cost much less to repair in 130k km than 9k did in 40k km, fewer things break/wear out. Not so many endemic issues (*#^$*^# 9k SRS light!)
9-5 climate control can still be a hassle. It WORKS way better than the independent-minded 9k unit but can break internally - there are DIY fixes available. Run an ACC self test (auto/off) on any 9-5 you look at, should return "0" on the display - any other numbers indicate a problem. Overall way better than 9k.
9-5 SID (info display) tends to lose pixels and die. There are services that rebuild them.
9-5 models with <200hp use fragile Garrett GT17 turbo. Aero and 04+ Arc use rugged Mitsu TD04 like 9k Aero.
My only regret is not going Aero right away on my 9-5. Shopping for one now.
