Having owned a '98 Jetta GLX, w/ VR6, EXTREMELY happy w/ car, but there were problems.
The new VW's are better quality, and VW has figured out the coilpack issue (go to clubb5 webpage and explore the issue there), the only real issue w/ Passat's. An EXCELLENT site for exploring all about Passat's. They are ranked as among the safest cars too.
The GLS is a good car, and the potential for engine upgrades of the 1.8T is phenomenal! You will get better mileage, along w/ the cheaper cost.
Either car would do you well, but I agree, why not keep the '01 9-5. Is it broken? Wee looked at an '04 Passat, but I now drive an '03 9-5 aero wagon.
Good luck.
