I like what Ken is saying about the AMM. Given the exhaustive tests you've run, a Really Bad AMM seems like a likely candidate, especially since you're getting a code for mixture.
On a side note, a temp sensor can *absolutely* cause a no-start engine. It usually happens on a hot engine (car will not restart when hot), but I've seen it the other way as well - in fact I've seen them go in such a way that the engine will stall randomly! You could try inserting a resistor of "cold temperature" in the plug in lieu of the sensor and see what happens.
Have you done an injector spray pattern test? Years ago my 16v-converter 5-door suddenly wouldn't start, and somehow two of the four injectors had become totally clogged. That might also yield a lean mixture situation.
The trans shifter should not be an issue - all it does is either inhibit the starter, or bump the idle speed ever so slightly to account for transmission drag in Drive or Reverse.
Final thought is the AIC. I did an LH 2.4 swap on a car years ago that wouldn't start when I was done. Turned out to be a bad AIC that wasn't going to idle position with the key. IIRC, I found it by removing the hoses from it, and watching the internal door/valve while someone cranked the motor.
