Probably my biggest disappointment is the flash system. It used to be the best in the business but without OTF metering has become an also-run. I prefer standard ISO shoe and using generic auto-flashes because they eliminate pre-flash and enable the use of cheap generic slaves. I have not had much luck with Minolta flashes -- for some reason my SONY A200 often misses exposure with my HS3600. I have tried using a shoe adapter to convert to ISO shoe and have had good results with that.
There is no flash value lock like there is on Nikon/Canon, which would eliminate the pre-flash problem for me.
Low-ISO results that Nikon achieves with D7000 are fantastic, better than A850/900. This has become important to me lately and I have been getting unsatisfactory results when shooting in dark environments like a church or a theater. I am thinking of going FF because of that. There are rumors about Nikon D600... Looks like a very promising camera.
