Steel vs Alloy Wheels and Lug Nuts

Our aged 87 9000T stopped running last week. The motor and turbo were
still strong, but the (second) auto transmission became a coffee can
shaking mud and rocks and it have been too expensive to revive it. So I had
it taken to a salvage yard, but I did manage to get them to give the four
alloy wheels and less-than-year-old tires off it to use on my 92 9000. I
also scooped up the pile of lug-bolts from the wheels that was sitting next
to them.

The 92 9000, which I drive daily, as a base (not S or Turbo) came with
steel wheels, but I'd long coveted the alloy wheels from the '87. Now I
had them.

So I took the car down to Pep Boys to have the steel wheels taken off and
the alloy wheel put on. (I know how to change a wheel, and have done so in
times of need, but at home I can only jack up one wheel at a time and
didn't feel like getting dirty and wet outside on the icy driveway.) As I
understand it, the steel wheels come with their steel lug bolts and the
allow wheels come with matching lug bolts, not just for cosmetic reasons,
but for something to do with the wear on the holes and the different
hardness of the metals. So I told the Pep Boys service write to use the
lug bolts from the box in the back of the car. After I left, I thought to
look at the cardboard box to check that they'd used the right lug bolts,
and found only thirteen returned to me (instead of sixteen). I drove back
and made them look around for the three missing bolts, but they couldn't
find them - I left my phone number so they could call me if they found
them, but I don't have much hope.

Now I'm not so sure they used the right bolts for the wheels, and I'm not
sure I can tell the difference. Once they're smeared with dirty oil they
all look the same.
So,
1) Am I right about needing different bolts for steel and alloy rims?
2) How do I tell the difference, is one just black and the other just
light-colored?
3) What kind of damage might I be exposed to by driving with mixed bolts?
4) What should I do about replacing the three missing one (presumed to be
steel)?
